Let me answer your question in a couple parts. Yes, there is a 25 lb. weight limit, over which they charge 40 cents a lb.
Yep the 6-pack of wine is heavy; think half a case. The carry-on carton, which I get from my local wine shop does fold into a convenient shape, with a carrying handle, and it fits neatly under the airline seat, but on the flight out of San Juan to Culebra, it has to go into the general luggage compartment. By the way, they usually don't ask to weigh your carry-on, so I've pretty much been able to keep the wine out of my total. You carry it out to the plane, which has already been loaded with the big luggage, tell the guy your package is fragile and they find a suitably safe spot to put it in.
That said, with El Eden having such a good selection, I'll not be hauling my own, except maybe a special killer bottle for a gift. The couple bucks a bottle they charge over my local retailer is worth it to me, both in terms of reduced grief en route, and in terms of the high rent and utilities I'm sure they pay to provide that level of convenience.
Hope this helps.
