IMO, what you see from the window traveling from SJU to Fajardo by publico pales in comparison with Culebra. I'd love, on another, longer trip, to spend some time getting off the main roads and exploring Puerto Rico, but for the short trip you have I'd recommend flying so as to maximize your time on Culebra.
I don't know how you are planning to get to Flamenco, but if you are walking (it's a couple of miles, with some hills) it's a shorter trip from the airport than from the ferry. There are vans that run back and forth during the day for $3 (I think) each way. We rented bikes and found it to be a very doable ride, carrying lunch, snorkeling gear, cameras, etc. Dick and Cathie's bikes have a rack on the back that you can tie your stuff to, and he even provides old inner tubes that you can use as tie straps. He met us at the ferry with our bikes, and I'm sure could meet you at the airport as well.
