Culebra just isn't a heavy traffic island. If you were renting a scooter in, say, Cozumel, I'd advise against it heavily. But Culebra is a pretty laid back place.
However, if you're worried about death and dismemberment, that can take some of the fun out of things. A jeep isn't that much more expensive, and it's a hell of a lot more comfortable for two people.
As for emissions, you'll drive very few miles during your entire trip, so that isn't too much of a concern (though I admire you for having it!).
One option (which was recommended by me recently by Doug as I recall) is to rent a Jeep for just part of the trip so that you can go to some of the more remote beaches. For Flamenco, you can just take the publico.
