Hello C,
Flying is definitely the quickest and easiest option. I was definitely nervous for my first over to Culebra and was white-knuckling my husband's knee the whole time, especially on the landing. That being said, it was actually a really fun experience in hindsight and now it doesn't bother me at all. I think unless you are claustrophobic or have a really intense fear of flying you will be fine and you will really feel proud of yourself once you land!
If you are flying Flamenco (or VAL, too, I believe) the seating is 4 rows of seat for 2 passengers each. The front two rows enter the plane from a door on one side of the plane and the back two rows enter from a door on the other side. There is definitely no bathroom. It is tight quarters and it is hot after they close the doors and before you are up in the air with some breeze coming in. Once you are up, the view is incredible, so make sure you have your camera on you.
As far as the taxi in San Juan being scary, I'm going to have to say yes there too. At least for me, it usually is and that isn't necessarily fading with time. Some trips are better than other, depending on the condition of the taxi and the amount of traffic. That may not bother you as much, though,as you are from New York.
Don't worry, it will all be worth it once you get to Culebra! You will be feeling the island vibe relax your neurotic side before you know it!
