We've used Isla Nena many times, but lately have been going to the municipal airport, Isla Grande, and using Flamenco Air from there because it's cheaper. That's also where Vieques Air Link flies from, which is mentioned in Abe's post.
Isla Nena has a schedule, but I believe they call it "on demand" because it changes often. Just give them a call, and they'll tell you what's available. We've flown with them 6 or 7 times, and they've never canceled a flight. We were once the only couple on the plane. Given current fuel prices, they may require a minimum passenger load before committing to you. Call during the day - 11:00 ish to 5:00ish. Keep trying, and be patient!
As far as getting to the Fajardo ferry, you have plenty of time. The 3pm "people" ferry should arrive in Culebra around 4:30 or 5:00. This disclaimer is simply to deal with the fact that they never leave or arrive on time. LOL! But, rest assured that the people of Culebra are very flexible; they are used to the ferry being late, and if you call to tell them you'll be there after 6:30, they'll let you know how to gain access to your room if they are not going to be there. Don't worry about them giving your room away.
