Weekends are by far the biggest travel days, which corresponds to how busy Flamenco beach is as well.
Midweek is the quietest time (by far), especially Tu/We/Th. Friday starts picking up as weekenders start to arrive. Sunday is the day that most people leave. Monday drops way down (except when Mon is a holiday).
A great deal of Culebra visitors are locals from the big island, especially at Flamenco. And on holiday weekends, the percentage is even more vastly weighted toward locals, hence the ferries are jammed.
Needless to say, avoid holiday weekends if you can. Or if you are in Culebra over a holiday weekend, avoid using those days for travel.

(Janet, given that you are going to be in Culebra on holiday weekend, you picked the best possible time to come and go... on Wednesdays. I don't think you'll have a problem. Buy your return ticket at the same time as your outgoing ticket, and arrive an hour ahead and stake out a spot near the entry door. I've never personally been bumped from the ferry, but I assume that they start barring people when they can't fit any more on... Which means that the first ones on get to stay on. I have heard that people with tickets sometimes don't get on, though it's very rare.)
